I was able to complete a Vehicle Theft before taking the actual mission in one instance, but wasn't in another. I'll answer when I have something more solid. I put down what I've found as well; hopefully our answers overlap enough to get all the details.
I think some of it depends on the mission Add a comment. No matter what, the vehicle only counts if you jacked it after you accept the contract. For example, even if you already own a Sovereign, when you accept the contract to steal one, you have to go steal a different one. Sometimes a message may pop stating that your target vehicle has been destroyed, even if it has yet to even appear on your mini-map.
In this case, go back to your Saints Book and select the vehicle again. This is particularly problematic with the final handful of vehicle thefts, which are aircraft protected by STAG. The message that the vehicle has been destroyed is easy to miss in the middle of a pitched firefight.
Before jumping in, look at your mini-map and make sure it's still represented there. If not, the vehicle has been deselected.
